What if the "forge your own path" thing is a legit gimmick and we can tackle the first seven gyms in any order once you finish the starting area, or at least a "choose your own adventure" type thing. You have access to the train station near the final London city at any time, but only trainers with seven badges are allowed to get in. From there, the final gym is located there and you challenge the league.
The region layout could be inspired by the Sephiroth Tree of Life (pic-related), where the cities and towns have a similar layout along with the Veil of the Abyss and the paths are the options you can take.
