ORAS is the game that took place in an alternate world where Mega-Evolution is more widely known earlier thanks to Mega Stones coming from meteorites, not RSE. People keep taking Zinnia's narration the wrong way, she's saying that if the Devon uses the dimensional shifter and the meteorite lands in a timeline where the weapon was never used and Mega Evolution never discovered, that world would be doomed. She's isn't specifically talking of a timeline in particular, just speculating. She doesn't want anybody to be harmed by Devon's recklesness (kinda ironic).
Notice how in SM/USUM Looker is never ever mentioned to be a Faller and doesn't cause the UBs to go berserk. He wasn't targeted back in the old mission where a Faller was killed either.
The reason ORAS took place in an alternate timeline it's simply because Matsumiyan (the scenario writter of the series) wasn't involved in the scenario writing (ORAS was wrote by Masafumi Nukita), and the team wanted to acknowledge and shill the megas during the main plot.
