Maybe if a virus can be nuked by Dark Pulse / Aura Sphere / Water Spout he could destroy it without being zombified. It doesn't pass through water or air, which would maybe let Wartortle sit in a kiddy pool and blast away at it.
That would be if it was some germs in a tube though. If it was a full on zombie, it'd be weak to either Dark or Fighting; he's got this.
