The flame represents Charizard's life force and isn't an actual flame, hence why it can burn things when willed to but is harmless otherwise, and why it can remain burning even when Charizard is completely submerged. The flame wanes when 'Zard is weakened or unhealthy, and only goes out completely when it dies, not the other way around. Remember that the Pokedex entries often aren't meant to be taken literally and seem to have been written by children.
