Pokemon lore has always been full of holes and constantly changes. There is no explicit canon because they keep changing it every game. Especially because they change writers and directors.
Pokemon were once a new things, or aliens. And lived besides animals.
Now apparently they decided animals don't exist, also tech pokemon somehow existed before the item they were based off of existed. There used to be only 151 pokemon, with a rare 100 added to that. Now every country on earth has all sorts of unique pokemon.
One of my favorites is the Seaking and Jumpluff pokedex entries

>Drifts on seasonal winds and spreads its cotton-like spores all over the world to make more offspring.
These directly contradict normal pokemon breeding as we know it in the game.
Gamefreak just doesn't care and hopes you won't notice. Pokemon exists as a utopia that only makes sense as long as you don't think too deeply about it.
