Let's do some logic again!
Palkia is 13 feet and weighs 700 pounds. Now let's go with your logic and say that Palkia would just fly around.
The heaviest flying bird is the Kori Bustard...which weighs a whopping 40 pounds. There is a reason birds are so light weight.
In fact, birds have adapted skeletons to fly, which Palkia must also have in order to fly.
So...
A) Palkia weighs too much and can't just stay in the air for hours like you seem to think.
B) Palkia's bones are so brittle and airy that a lion could literally bite its head off
