While your theory is very fascinating, I don't think it really works, her hair in Stadium which while came during GS's development but had the involvement of Sugimori, so he knew what each character was supossed to look like, despite of no longer being canon (in Stadium Will's hair is a purple as it should, in GSC it's red due palette limitations). And since it should be noticed that back in the day they made the sprites first and the art came second, it's possible that Will was indeed conceived as a redesign for Lorelei (no idea if this involves her being a drag king), but scrapped and turn into a new character.
Lorelei's absence, alongside many things, it's retconned in FRLG, she stays at home in the Four Island.
Only leftover of GSC Elite Four having the same members as the previous game and scrapped when they realized how lame that would be is the presence of Bruno (who's not very remarkable, desu) and the aforementioned ice room (also, Lance being the Champion doesn't makes much sense, did he beat his own co-workers to get the role? lul)
Agatha is still much of a mystery. And more of a mystery is her likeliness with Bertha, this pointed out by Shauntal. Both have similar names both in Japanese and in English, both are Elite Four members, and the same haircut. They are either twins (possibly a play of Agatha's ace being a Gengar, and her being Bertha's doppelgänger) or a secret identity she has because???
