Everything w have now is layered 2d. 3d would have worked if the floor wasn't projected parallel to screen (you would see more the further you look, right now everything is the same amount of tiles on top and bottom, compare pic related). As of now, the trees wouldn't even get different regardless of positioning, because NOTHING changes depending on it's position. You see them from straight top anyway. So it would be a very hard thing to make for ultimately no gain.
We could make it like you try it to be - a.k. a everything is layered and projected on camera, like on the second pic, but that would require dynamic scaling, distorting and redrawing of every thing in the outdoor environment depending on position on every frame, including the ones in half-step. That would be very difficult to make, very hard to code in on RPGM and it wouldn't run smoothly on most computers.
