Had she been a simple Pokemon, then MAYBE Ash could have captured her. But the thing is during the whole movie Latias is obviously portrayed more as a "human' if you know what I mean and the kiss at the end well I don't need to explain. The fact that she could tramsform into a human means that if she were ever to travel she would most likely spend most of the time in her human form, eventually developing human language skills, behaviour patterns etc. That in itself would not only be a topic too ... deep(?) to tackle in a kodod...doduo...fuck it, a KIDS show but would also raise a question the executives would really like to avoid, in particular - where are the boundaries between a human and a Pokemon who are usually treated as (let's be honest - glorified animals/in some cases animalistic deities). Latias wouldn't really fit into neither category. The original kiss scene was already pushing it hard as it wouldn't be until XYZ that we got a proper romantic kiss
