Make the megas for third stage Pokemon and legendaries (such as Charizard, Mewtwo, Rayquaza and Gengar) into forme changes that require you to hold an item like with Giratina and it's orb.
Make the megas of the rest (like Mawile and Glalie) into their permanent final form evolutions.that require various methods to evolve them, like learning a certain move or holding a certain item.
Of course they'd have to have their stats and abilities tweaked to balance things.
