In SM they had a pre-agreement about allowing Ash a League victory, if Rica is to be believed. In XY it seems (?) like production wanted to sneak Ash's victory past execs and got vetoe'd at the last second, but that's just speculation. In DP they were specifically thinking "how the hell do we stop him now" and threw Tobias at Ash (despite him beating Legendaries in Battle Frontier).
Or how about OS, in which the whole franchise line decision was to have Ash/Red interact with Misty, and Shudo had to include her despite not wanting to. The concept of what anime IS changed constantly throughout the OS (like the aforementioned "it was all a dream" idea Shudo had), despite Tajiri approving of how Satoshi vs Shigeru story was adapted for TV.
