This boils things down to the legendaries that are plot important or are tied into some major thematic aspect of the game (like Genesect's project being abandoned because of N's known dislike for manipulating pokemon).
This cleans things up nicely, frees up more dex space for normal pokemon and increases the importance of the remaining legendaries.
