Team Magma could be a cold industrializing force seeing themselves as seizing opportunities, but the moment Team Aqua starts haranguing real people en masse I think you go farther than Game Freak typically wants to the bad guys to go. But I could totally see the Aquas just booting people out of their homes in a humorous way, e.g you're close to the next town and you find a bunch of disgruntled townsfolk saying "these wannabe pirates just showed up and started talking about reclaiming nature!"
