Arceus controls fate, destiny and effectively "Writes" what will happen for all eternity/reality. The phase "I will see what the Lord has planned for me." is very literal in his setting. Effectively "True free will" doesn't exist, there has never been a moment in any human or Pokemon's life where they've made an honest decision to do what they want to vs what Arceus has chosen for them. In addition to that the Pokemon of setting are not equal to humans (cosmically), in that they have a sort of 6th sense or desire to find a human to be with. Pokemon lack true cosmic freedom or at least equality and don't have quite as much choice. Our party (plus a bunch of Legendaries) doesn't like either of these things and thus are fighting Arceus/God to try and reshape the world to be more free and more equal.
>I assume in that world humans also having magical powers is just the norm.Well it depends on what you mean when you say "Magical Powers" any person with enough time and skill could practice and learn how to be a Musician and perform moves like Sing, Hyper Voice, Supersonic, Screech, Uproar and even have abilities like Soundproof. Or even be a Rogue and learn dark type moves like Feint Attack, Pursuit, Theif, etc. This stuff isn't seen as "Supernatural" as anyone could do it with enough time.
There are supernatural classes however people with more magical powers, like an Aura Guardian, a Psychic, a Druid, a Glamour Weaver, a Spark Master... these guys have actual magic powers that require a strong connection to a specific elemental type. That connection is normally gifted by a Pokemon in some way: Be it in your ancestry (like you have a family member who was a Pokemon or some family member had these powers) or you've been gifted this power by a Pokemon (usually a legendary). So supernatural powers are not common in that sense.
