The Hydreigon/Munna twist just works better because despite knowing so little about either two, we can assume that pink, helpless little pokemon is good while the dark, intimdating dragon that's chasing it is evil. So, finding out that the pink, helpless little pokemon is actually the bad guy and the leader of several, strong looking pokemon(including a fucking salamence), while the dark, intimdating dragon is actually a force of good trying to save everyone is a geniunely surprising twist. Who would honestly trust some creepy armored ghost with a mouth for it's belly over a grass gecko?
