The story proceeds as it did in USUM and SM with the exception that Lillie is missing. Moments where Lillie is relevant to the plot are noticed by the characters, but they don't seem to know why things feel wrong. As you approach the first totem battle a wormhole to Ultra Space opens up and a Kartana shows up in its place. After beating the Kartana the Ultra Recon squad shows up and seals the portal. Dulce says you beating an Ultra Beast must have been a fluke and challenges you to a battle with his starter Poipole. The story would then continue as normal until your battle with Lana. After completing Lana's trial, she'll disappear before the battle. The recon squad shows up and Hau believes them to be responsible. You battle Zossie and the Recon Squad leaves. Gladion shows up after and starts telling you to remember before vanishing in an Ultra Space portal. The story continues as it normally would until Mallow's trial. You'll enter the jungle and find yourself in Buzzwole's world. After doing an "Ultra Trial" you battle totem Buzzwole and some powered up bug pokemon. After defeating Buzzwole, Phyco shows up and rescues you. He takes you back to Ultra Space and explains that the Recon Squad isn't evil.
The Recon Squad and Ultra Space exist outside the main universe, but Necrozma suddenly lost its shit and broke through the dimensions and now the Recon Squad is traveling through the multiverse trying to reign in the Ultra Beast and Necrozma. It's revealed Necrozma's rampage was due to Lusamine and the Aether foundation fucking around in the Sun and Moon timeline. Gladion and Type Null are fallers from the SM timeline. Necrozma fucked up the timelines and Gladion and Type Null are trying to fix it by slaying the Ultra Beast.
Dulce and Gladion are your rivals, Dulce wants to save Ultra Space but doesn't consider you powerful enough, Gladion wants to destroy it to save Lillie.
