By nature I mean it in opposition to humanity. Chansey, unlike Clefairy, is an anthropophilic and urban Pokémon, while its counterpart lives in isolated mountains and dances around under the moon (Wigglytuff, the Normal/Fairy, is somewhere in between). Mew is just the original Pokémon and has no association with nature as such (or at least no more than any other Pokémon). With Chimecho there is an argument but equally there's no association with the moon or nature.
Zacian is Fairy because again, nature spirit that slumbers until it needs to defend its realm. These kinds of Fairy types that fall into traditional pagan fairy creatures are not uncommon. Mimikyu is a changeling. Primarina is a siren. Grimmsnarl is a troll. Etc. They're strong against types that are violent and direct because its strength is in illusions, lures, and misdirection, hence the association with moon symbolism: the power of fairies is indirect and seductive. Dragon is the type associated with the purest kind of physical might, and Fighting is self-explanatory. Unlike Psychic, it's not undermined by the 'cunning' of the Dark type, but against forces that are directly destructive to nature—Steel, Poison, Fire—it has no defence.
