Pokemon become real. Mass genocide of the human race occurs. Wild Pokemon and armed humans will slaughter eachother, but because of the far more powerful bullshit Pokemon are capable of the human population is decimated.
After a few generations most of the planet has reverted to nature. Forests, lakes, and mountains, with only small holdout towns of humans. Only those few humans peaceful enough and reclusive enough to not have fought Pokemon.
After more generations the first "trainers" appear, humans who befriend singular Pokemon and take advantage of their powers for various reasons.
It will take 10,000 years before the Utopia we know in the Pokemon games to be achieved. Technology will have to advance to the level of Pokeballs. Society will stabilize under the governance of the Pokemon League, a powerful organization made up of the most powerful trainers in their regions. They will see that peace is kept between humans and pokemon, they will oversee any new expansion of human building, they will see to tax collection, they will fund Pokehealthcare and police. They will even host regular competitions where trainers will challenge them for fame and power of their own.
For us though? Us humans here as the vanguard of Pokemon suddenly appear in the world? Stay inside and you might just live.
