Zekrom just perfectly encapsulates N and his carefully fabricated worldview from Ghetsis given the dragon's more modern, almost mechanical appearance. Plus if you look at the state of the world and how much more tuned towards futurism it is in other regions, it makes more sense for Zekrom to have won the battle with the previous hero.
