Clothes weren't too weird when Pokemon were implied to be supernatural monsters, but in the current canon, where Pokemon are stand-ins for animals and regular animals don't exist anymore, them having actual clothes would be weird, so now it's all just skin or fur that only looks like clothes, like Lucario's "shorts".
