Alan's Charizard has been with him for years. Louis and Ayaka are the only ones that don't have a similar backstory and that's because we know jack shit about them.
Ash has a close bond with almost all his Pokemon but the show has never shown something similar to what the Mega Trainers have aside from maybe Pikachu (The show even has Ash outright only mention Pikachu). It's possible the show isn't going to be consistent on this as it is with any other subplot but if you don't think the show is trying to make some kind of distinction in the bond the Mega Trainers have you're just incredibly unobservant.
