It's just one game so there's no version exclusives. There's different pokemon available based on the time of day though, like Gen 2, to make the region and wildlife seem more real and varied. I also added rough biomes and divided the list in chunks based on when you encounter them gym-wise (i.e. the first chunk is all pokemon you encounter before the first gym, second chunk is encounters between the first and second gym, etc.).
This also means there's one focused plot concerning one legendary. The evil team (that I haven't figured out a name for yet) wants to use Regigigas' immense power to literally break open the region and expose the hidden riches beneath the earth. To do this, they collect the three Regis to try and summon Regigigas at a temple on the highest peak of the region, which just so happens to be at the Pokemon League. The leader, however, sees the world as ruined and wants to use Regigigas to literally reshape the region to his liking, along with releasing a massive amount of primal energy from the depths of the earth to use in his plans. So ideally there would be a Primal Regigigas in this game too. You beat them, catch Regigigas and save the region from destruction.
Post-game, the aftermath of Regigigas' summoning have revealed some new extra areas to explore, three of which are the resting places of the Regi trio, which have since returned to their slumber. Still has the braille puzzles, but give access to sort of mini dungeons instead of a single room. At this point you also hear people talking about a new cave being found somewhere near (insert city here) that is sending out strange radio signals and giving people bad vibes. People also mention hearing strange sounds at night. This is where you find Beldum, as well as catchable fossil pokemon. The cave ends in a room with a big glowing meteor in the center and an open roof showing the starry night sky. This is where you find Deoxys
