To transfer pokemon to a Gen V game, you need to have a Pokebank account and the Poketransfer app from the eShop (which also requires whatever the latest system update is at that time)
The Poketransfer app will transfer your pokemon from the cartridge to the pokebank account (they could have made it just transfer to an app on the system, but you're already online to get it so why not store them in the cloud?)
When the trial runs out, Pokemon stored in the Pokebank become inaccessible but are not deleted. They will probably stay there through the end of the service, whenever we merge with the Nintendo brain or glasses. Of course, we're talking $5 a year for them to keep the service online. If you can't afford that, you shouldn't even be able to afford internet access, power, or even a big mac.
Pokebank can connect to an unlimited numer of games so after you transfer the Pokemon, you just drag and drop like Pokemon Box to complete a pokedex.
