Because of the different technology, you cannot keep your Pokemon inside Pokeballs or transfer them via PC. You'll have to ask messengers to carry them to and from a ranch if you exceed the maximum. -Something like EarthBound's Escargo Express-.
Up to 3 Pokemon can go with you. One of them is your starter, which you cannot get rid of, because it's a key character for the plot. (A bit like
Lucifer in SMT chaos routes). Lots of character development and dialogues between it and the MC. Its evolution will be scripted too. The intention is to show your starter actively supporting you through the game.
Mechanics are similar to Deus Ex. You're given missions, where you can either go for a violent route (facing battles where the MC can use fighting or psychic movements too), or a sneaky route. In the latter, you can use your Pokemon's own powers to hide your trails and go undetected. Zoroark for this route would be unredeemably broken.
To capture new Pokemon you'll have your starter to convince it to join you, serving as interpreter for you. If you haven't space in your team, you can't do that.
Eventually the Ultimate Weapon would be fired in the climax of the game. Depending on the decisions you've made, the alternate universe you go: The one with or the one without mega-evolutions: Hard and easy mode, respectively.
Then, you have to restore hope to a devastated Kalos and Unova, and having to convince an insanely mad AZ to end the war.
The bad thing is, the game would take at least 2 years to develop.
