I don't see the problem with it
It asks you who you are, not what gender you are.
Sun/Moon does the same thing, "what do you look like?"
If anything, it gives you another character option and gender queer people a character to choose that they can interpret as "non-binary". Gender identity never really mattered in Pokémon anyway, as the characters are school age, the game doesn't vary much between choices, and lack romantic or sexual interest.
