They're at a natural disadvantage. You have slower than average EXP, bad level up moves, and of course the new Fairy Type which was meant to give them a hard time. They're some of the worst Pokemon to use in that game. I like having the pseudo legendary along for the ride in-game personally.
And rarity is nice, but they've done this in other ways here like the Mega Stone search.
