Even the name hints at this: Ruins of Alph since alpha is usually used to mean "the first" or "the primordial." This is also were the language supposedly comes from.
The whole radio transmission is because there are supposed electromagnetic interferences in those areas, as well as most of those weird "alien sites."
Japanese love the concept of ooparts and aliens and shit. It also fits with the Pokémon world because:

Also the Ruins are not in the same place as Hiroshima or Nagasaki are.

And? They most likely avoided any direct references to that and didn't include those sites at all, just like there isn't any 911 references in Unova.
