Most people suggest release order, but if you want to skip right to the ones people like the most, Sky's the most popular, with a lot of features that people like. Super's my personal favorite, and has the best dungeon crawling in the series. Gates is somewhat lacking gameplay-wise.

It's the most well-rounded, for sure. The only bad things that come to mind for me are Aegis Cave and the characters being bland outside of special episodes.
