I'm not sure about best (favorite=/=best in all cases), but my favorite movie is Pokemon Heroes... and yes, I mean the dub. The Japanese version had man confusions anyway as to how often different Lati@s visited the city and whatnot.
That being said, I only watched Pokemon movies 1-5, and 7-10 so far (and Mewtwo Returns if you count that), not including the Jirachi movie. For that matter I think I only saw Destiny Deoxys maybe once on tv (the tv guide would always say Destiny Deoxys was coming on when it was really another Pokemon movie), and I can't exactly remember if I watched the entire thing, pretty sure I did though. I saw some of the Shaymin movie but not enough to form an opinion on it.
