HGSS suffers from these:
1. Level curve. Whether you love it or hate it, HGSS suffers from this because it incorporates two regions.
2. More handholding and railroading than generation II originals. FRLG also suffers from this, but not as bad. Now I admit that it gives new lores, and it's good, but it halts the pace of the game a bit, and it really breaks immersion when you have to do these forced side tasks.
3. The distribution of Pokemon is asinine. Houndour shouldn't be in Kanto. Larvitar should not be locked until you beat the E4 the first time.
What's amazing is that HGSS only has three main problems that everyone can agree on, while other series has tons and tons of them. I think that's why this pair of games are hailed as one of if not the best of the franchise.
