1.Confusing to the player initially
How so? It should be painfully obvious through the design of the gym that it is taking place undah the sea. The player does not need to see a gym building from the pier to make the connection that they are out in the ocean or otherwise underwater. Further, there are no visual design elements of the gym structure in the middle of the water that would immediately suggest that it is in fact the gym and not just a fat and ugly buoy.
And once the player gets dive and plunges down the centrally located dive spot in the middle of a prominent town, they immediately will be greeted by, wait for it, the exterior of the gym, thus affirming their prior suspicions that the gym took place at some location underwater. But then, I don't like to make crass speculations about the psychology of our players despite technically being on an indie development team.
2.Takes longer to use than it being on the surface.
This doesn't make sense to me. The tube is and always will be the entrance to the gym. It has just been speculated that there may be an alternative entrance from below the waves, and support for this doesn't seem as lively as you think it is.
Its for the rule of cool effect and that's it, it is not meant to replace existing means of traversal. Any amount of reading comprehension would have revealed that to you last night.
