Since Oarfish has already been mentioned, I wouldn't mind seeing more non-eukaryote Pokemon. A bacteriophage seems like an obvious choice for another virus pokemon, but some highly extremophilic archaea could have potential as well. Microscopic life needs more representation in general. Maybe now that they've done a gen about really big pokemon, next gen will be about really small pokemon.
I'd also love to see more cnidarians. Tentacruel and Corsola and Jellicent are all great, but we all know the true king of the jellies is the Siphonophore.
