Currently, in the mainlines, the world and the wild are so nice to you, you don't really feel that mantra.
I would like a T-rated game where you, as a trainer, are accompanied by a partner Pokémon. You both can take hits in the wild.
Wild Pokemon can ambush you, and in response you can cover each other's backs if one of you gets too weak. In the case you protect your partner Pokémon in difficult times (such as being attacked in the wild by Pokémon strong against its type or being in the verge of fainting), it will truly appreciate you as a friend. If you don't do that, Pokémon will legitimally hate you to the point of becoming nearly unusable on battle because it will disobey every order you give it. More or less implementing the Anime, but doing it well.
As for the plot, I would like to have a non invasive one with lots of optional sidequests you can unlock by talking to the NPCs. I personally love conspiracy plots but I don't know how can you make them so they fit into the plot of a mainline game.
You can find the gym leaders somewhere in or out cities in their off hours and talk to them about what they think about their life, their family, their world and even give you life lessons, that sort of thing that Game Freak thinks "it's too complex for kids to understand".
TL;DR Not a grimdark game, just something that feels like tasting a cake after drinking a cup of coffee instead of a bunch of marshmallows.
