It seems as if they are (and yes, it does sound a little cliche...) slighly more than just data on a screen. They feel slightly more individualized. Bellpepper my Beldum is MY Beldum. And not just one of the many Beldum of mine, but my bro. The Adventure feels a little more deep, and just gives me a better feeling than when i didnt nickname.
Tldr: Nicknaming pokemon is cool
