Game binaries are stored in the game's ExeFS, it'd be trivial to replace the binary with a homebrew bricker.

Yellows8 already pointed out and demonstrated that it's possible for even ordinary 3DS homebrew to fully and irreversibly brick a console by sending a bad LED pattern to it.
