If people have more options in how they go about that I don't see how that isn't a good thing.

If there were routes you could take that entailed greater challenge, then again it just allows more freedom in how you want to reach the E4. It would also add to the replay value. If different gym routes had very different Pokemon, then it would mean you weren't stuck with the same early game Pokemon each time you wanted to start a new game.
I get your concerns but I just feel like the benefits would outweigh the costs, if GF were competent in their design.
