The closest thing to clues that we have are that Giovanni prioritizes his grunts/Team Rocket over him and that the scientist in the Sevii Island quest at least knows that he exists and has red hair, but not enough to immediately know Red isn't him (which begs the question of how many Rockets actually saw/knew about Silver).
