They're fine early on in the game when you're building and training your team and filling out your dex, but the closer you get to the Elite Four, the more of a superfluous annoyance. Most of the money you earn in the game ends up going to buying Repels just so you can get to the next part of the story. And there are battles that the game just arbitrarily decides you can't run from. All for what amounts to very little experience.
In LGPE, wild encounters can easily be avoided since you can see everything on the screen, but still, catching things gains experience for your whole party, and Pokemon you transfer to Oak net you candy that you can use to power up your current party. It's just more rewarding overall.
