For me the only time I felt an (intended) emotion was the Wally fight in ORAS. It wasn't much, but it a genuinely sweet character arc. Nothing else even came close to it.
Hard mode: no Red fight in gen 2. That's cheating because it uses nostalgia instead of something set up in the game itself.
