Once you're done with the prologue, you properly star your journey but with the caveat that there are multiple ways to get to one city or town to another, some more covenient than others from forest shorcuts to player made pathways like dug tunnels or breakable hidden walls.
Storywise, a lot of focus could be put on which people you interact with or how did you adressed different situations, maybe having a pokemon of a certain type to solve something as in a leak in a power plant or a water type to solve a local drought in a isolated town. Then have the player either rewarded or punished with unique items or follow-up quest upon completing certain objectives or even bringing secret objects to a place triggers special character interactions.
Tl:dr Gamefreak should make a pokemon immerisive sim on the vein of Deus Ex and the likes.
