The specific time is just after the SAVING, DON'T TURN OFF THE POWER.. finishes. A trick I use to get it right is counting like this, just after hitting save: one mississippi, two mississippi, three. After I say three i reset the console.
If done correctly you'll see that the first pokemon in the box is named after the shiny pokemon, but it has the sprite of the pokemon you want to shinyfy.
