Going back to the lake trio, there's also the fact that they act as a counterweight to the otherwise unrestrained power of Dialga and Palkia. Dialga and Palkia are the physical gods, the lake trio are the spirituality that transcends that physical power.
Then you add Cyrus into the mix. He uses spirituality(both in terms of his cult Team Galactic, and in terms of using the red chain made from the lake trio) and Dialga/Palkia to try and cleanse the world of the spirit. Which in gnostic terms would be leading people astray, away from true enlightenment.
