That's the point Lillie wasn't invested in Cosmog's use as a living wormhole like literally every other employee of Aether.It can teleport with or without Lillie. If it teleported out of the Aether Foundation it can teleport away from a flock of Spearow.
>In order for the plot to begin you need someone that's connected to the main villain but also has the empathy to go against the grain for what they were doing while still having a direction for their character to go.If only they had some kind of character that ran away from home prior to the events of the game, hated Lusamine for neglecting them and conducting inhumane experiments, dressed in a way to express their rebellion, actually had the motivation and means to rebel against Lusamine, had a direct connection to Lusamine, the potential for a direct conflict/resolution between them and Lusamine, and is actually helpful when the player squeezes their way into their story? Hrm...
