Simply put, the legendary that we see aren't the incarnation of their respective attributes, but the personification (Pokemon-fication?) of them.
In other words, if they die, time/space/antimatter won't be affected.
Because they are not those concepts.
They are merely a form that represents the concepts.
This begs the question why would Arceus create them in the first place.
My answer would be somewhere along the line of "testing the human's mettle". But since I don't really put that much thought into it, maybe it's faulty somewhere.
