Turns out by closing and then rebooting the game while a duplicate ridemon is in your active team, the action will delete him away peacefully. Along with the hold item... I remember I have one duped Miraidon in the team before I went to sleep last night. But now it has disappeared, or should I say, turned into Ride Form.
