OP isn't wrong on the face of it; most of the newer legendary Pokemon are easy abstractions to give the gang of the era a boss monster to pursue.
But that doesn't mean they CAN'T tell good stories. Game Freak, barring Sun and Moon, has just never made a point of it.
Deoxys is one of the most blank slates of the lot. Yet his anime film is one of favorites in part because OLM and played him as both unstoppable alien invader... and just another Joe who wants a friend and hug. Arceus got a GREAT portrayal as a vain, quick-tempered but self-sacrificially compassionate Llama who quietly realized at the end of the film that his ego is what started the whole mess.
