Munchlax trees produce rarer Pokémon more often than normal trees as well as having a chance to produce Munchlax, which normal trees do not have. Only three or four of the 21 honey trees in the game are Munchlax trees, and which ones they are depends on your trainer ID number and the hidden "secret ID", both of which are set at the start of the game. There are almost always four Munchlax trees, but due to a bug in the way that the game tries to ensure it picks four different trees, there is a small chance (about 0.93%) that two of the four designated Munchlax trees will actually be the same, resulting in there effectively only being three."
