Perhaps it's because Alakazam is a trade evolution? Which means that it's because of humans that Alakazam even exist, and they wouldn't normally show up in the wild.
Thus, almost every example of an Alakazam in existence lived part of their life in human captivity, and that part of their life was before they had that 2000 IQ.
So why aren't they the dominant species? ...Because the humans beat them to it, and were the ones that let them ascend.
