You can go for only one encounter for the entire underground, or one encounter for each major map section, or one encounter for each giant room, or one encounter for each different biome, it's up to you. I personally went for one encounter per biome in my HC locke, as I wanted to use some Platinum mons. Just don't go for one encounter for each individual room as that's incredibly excessive.
