Annie and Oakley aren't good villains at all and had pretty weak motivations (especially considering they weren't even in Team Rocket in the original version, they worked alone) and the whole Defense Mechanism of Altamar thing was abysmally stupid, far stupider than cubeageddon. At least in Destiny Deoxys they went out of their way to explain how the city has a bunch of crazy technology and robots everywhere, in Altamar there's apparently a magical machine that can raise fossilized Pokemon from the grave, make iron bars materialize out of thin air, and control waves of water? And it's just sitting in a museum? Latias was a good character but it doesn't excuse the rest of the bullshit.
Also, if you think "dad literally taken from a child into a nightmare dimension from which there's no forseeable escape" is equal to "Waaah daddy doesn't pay attention to me" then you must have some kind of vendetta against children. She's like 5 years old, of course she's going to get whiny when she loses the last parent she has.
